There is nothing wrong with doing a full body workout, its just a case of how you do it! If your doing a full body workout only do it 3 times a week with a rule of day on day off to allow for recovery.

An example full body routine:
Bench Press * 3 Sets
Squats * 3 Sets
Deadlifts * 3 Sets
Bicep Curls * 3 Sets
Rope Pulldowns * 3 Sets
Calf Raises * 3 Sets

thats just an example!

With regards to your aches, perhaps your not recovering properley? Are you eating correctly after your train? I.e. are you getting carbs after your workout to replenish glycogen stores! Are you drinking alcohol on a training day as this greatly hinders glycogen replenishment.

Are you stretching? Making sure the muscles are warmed up etc.
